SQL Instances Analysis

First of all, I would just like to say what a great tool this is. 

I am trying to analyse a specific SQL 2005 instance, and have added SQL Server Database Transactions/sec counter to the analysis file.  This works fine for the default instance, and all the other standard template file sql counters work for the named instance, however the PAL tool does not recognise the "SQL Server Database Transactions/sec" counter for the named instance.

Any help would be greatly appreciated.

You will have to enable the regular expression path feature of PAL.

Open the threshold XML file in an XML editor or notepad.
Add the following XML attributes to the ANALYSIS node and to the respective COUNTER node within the ANALYSIS node:
REGULAREXPRESSIONCOUNTERPATH="\(MSSQL|SQLServer).*:Databases(*)\Transactions/sec"
ISCOUNTEROBJECTREGULAREXPRESSION="True"
ISCOUNTERNAMEREGULAREXPRESSION="False"
ISCOUNTERINSTANCEREGULAREXPRESSION="False"

These special attributes will tell PAL to interpret the counter object as a regular expression looking for MSSQL or SQLServer. For examples, search the XML for the attributes I just mentioned.
